Stop using layercut. After skimming the readme for it, I couldn't spot a flag for alwaysontop true/false, and after reading its history, it seems to be notorious for z-order problems.

As for the vwm, rabidvwm is not on top by default. I just gave that a quick test to varify it. You are using that one, yes?
