I had problems with this too a few years back. If I am not mistaken, IconPackager or any of the programs that change your system icons for you will not work with alternate shells. This is why many people hacked shell32.dll files.
If you really want to change the icons while using an alrenate shell, I think you may have to mess with the reqistry. Needless to say, I just stopped playing with icons.
