Sometimes if LiteStep crashes and you restart it will loose track of icons in your System Tray. Is this the case, or is this after freshly booting into LiteStep? Also, there is an issue where if you had installed certain Stardock applications previously the Stardock tray manager gets installed and LS can't find the icons. For that check your running processes for Tray something or other.
