If you used Omar's OTS installer to install LS, it came with an application in the utilities folder called 'LSThemeInstaller.exe'. Run that, and click on the 'Settings' button. There is an option to 'apply wallpaper'. Unselect that option. You may need to actually install (or re-install) a theme in order for it to save the new setting though.

Alternatively you can use regedit and navigate to HKCU\Software\LiteStep\Installer\Flags and set the value for 'Wallpaper' to 0 (zero).

This will only keep the theme switcher/installer from applying wallpapers. If the theme uses a wallpaper changing module or some other mechanism to change the wallpaper it's not going to help.
