I assume you are using WinXP or Win2k. It's a known issue — not with Litestep, mind; some people go as far as calling it a bug in Windows, it's definetely a "feature". ;) Icon replacements using the registry or tools such as icon packager will not work on anything but explorer as shell.

If you want custom icons using other shells than explorer, you'll need to hack shell32.dll and try to replace the one in use, either booting from floppy / CD-ROM or with lots of renaming in the right places.
