I'm creating a very basic bar-style theme and I want to add some icons onto the taskbar area to launch definable apps. What's the easiest way I can do this? (I'm trying to use as few modules as possible)

On the same line, can I create a button or area that will open a custom Popup menu when clicked?

You could use shortcut2.dll-it's relatively simple to use. and yes, it can start popups.

I'm curious why shortcut3.dll is 300k, what is its advantage? or does it have one?

there is a quicklaunch module also...or you could use deskfolders...

shortcut3 is a lot more mightier than shortcut2. for example it can use per-pixel alpha-transparent PNGs. what it lacks is documentation. you´ll have to look at $LiteStepDir$changes.txt to find out more.

I saw other shortcut modules like EasyCut. Which of these "alternate" modules is the easist to configure and most flexible? (ie, I like the description about EasyCut with drag and drop adding of shortcuts, etc)

The fun thing about Litestep is getting to decide for yourself which is the 'best'. :) You'll get as many different answers as there are modules when asking which to use. Have fun. :P
