Well that is a problem that can't really be solved in any easy way.
One could make a program that can tell the difference by testing for filenames. That is, it first checks whether "C:\Programs\Internet" is the name of a file and then when that fails move over to "C:\Programs\Internet Explorer\iexplore.exe". I don't think that that is a good idea.
I guess we have to assume that the whole thing is the name of a file and let users put any program that takes extra options in a shortcut (i.e. a windows shortcut).
